In Phoenix AZ, will the minibox output for local stations broadcast in HD (for example 12.1) be 1080i as we are currently receiving with raw cable and an HD capable receiver/display?

Yes, as long as you connect with an hdmi cable.

Now whether or not the picture quality is the same, that is a different question. If you have a nice TV, the QAM tuner inside it may be much better then the one in the 5-10$ Cox DTA's(minibox). Some people probably get better picture, but if you have a high end system, you may see a minor drop IMO.

All of my other sets have QAM tuners, so are you saying I don't need the minibox to see the "basic cable" channel lineup I am getting with the raw cable?

No. You will need a box for every TV you want to watch ANY Cox cable on(minus a few oddities). I was saying both your TV and Mini box have tuners in them. Since you will now be using the one inside the mini box, there MAY be differences in picture quality. It will be the same resolution, but picture quality is more about then just resolution. Only way to know is hook it up and see. Let us know which has better picture?
