Some of my emails have 'disappeared' from my Cox Webmail and iPhone Inbox without my deleting them. Sometimes I open my mail and see several new and old emails in my inbox. When they 'disappear', some may go to my 'Trash' folder, but many can not be found. I can tell this because emails are still showing up in my PC Outlook Inbox.
Also, I sometimes get duplicate copies of emails. The whole thing is strange.

How many email address do you use?
How many devices do you use for each?
Are you using POP3 or IMAP?
Last, can you clarify the issue? What is "sometimes"? Once a day? Week? Etc? When you can't find some, but then find some in the "Trash Folder" do you mean in webmail? Iphone? Outlook? Other?
My guess is you have your PC outlook client set up with Pop3 and your other devices set to IMAP. Would explain the missing emails and duplicates, because they are trying to access the same database using different conflicting methods. The trash thing may be some setting in Outlook, but not sure on that one.
