The easiest way to do that would be to setup your e-mail account in a program.  This will download all of the messages from Webmail to your computer and remove them from the server.  This will only download the messages in your Inbox - not the folders or the messages within those folders.  

You would have to move those messages to your Inbox then check for new mail in t he program that you are using.  That is the easiest way to download the messages from the folders.  Doing them one folder at a time would make it easier for you to sort them once you have them on the computer.  Then you can create you folders and move them there.
